So I got in contact with that company, and they have an Australian partner, so I'm sending everything off to them tomorrow, for a quote of $600 plus GST and shipping. Better than $4,700 as Yamaha quoted me for a new ECU and key set.
I've got the ECU out, I am just having trouble with the transponder ring in the ignition barrel, as this needs to be sent to them as well.
So if anyone could offer some advice on removing the little ring at the top of the barrel that would be greatly appreciated. Here's a pic of what I am talking about.

Just thought I'd write and say that the owner rang me out of the blue a while ago and asked if I wanted the red key.
He'd found it when he was cleaning house.

If you are in Melbourne and have issues similar to this (i.e. lost key while on holidays etc....) a story from one of my FJR friends in Melbourne
Went to the Automotive Locksmith specialist in Werribee this evening. He is a bike enthusiast and has a passion for making street machines. He knew all about the Yamaha security setup and what is involved to to replace ignition key & red key etc. He has a device that can read the chips in keys. He cloned the key (took two minutes read the original and trasfer to code to the new chip and another minute to cut the key) and it works fine. I can have as many keys as I like, I can even have the cloned key cloned if I loose the original. All in all a nice ride to Werribee, less than ten minutes and the job was completed, $100-00 cash, (was quoted $150-00) a good 40 minute chat about ignition & security systems (cars & Bikes). Very happy with the outcome an peace of mind regarding having a spare key for Tassie. I have some business cards for anyone interested, he does service call all over Melbourne ($150-00 + cost of key/s) but was happy for me to him and save a few $.

Good news on the lost all keys for your bike the guy in the Netherlands has moved to Perth ,so if you have no keys call Carmo electronics on 0478 560 160 nice guy and can sort out all new bikes

We do the software side of the encoding.
We are not able to cut keys.
But can arrange the complete thing from delivering keys, encoding keys and ECU and cutting.
To be clear, for the cutting we go to rharris!
I have searched for a good (quality) address for cutting (had my contacts in Holland, but hey, that doesn't help :-)) and found out Richard (and colleagues) knows what he's doing
So, we don't matter if you arrange the cutting yourself or we should arrange it.
