OK, the time has come to change out my 2nd gear issue on this bike. I've taken it to this place and that place for various issues (well, what what we thought were issues) and have come back to the same problem.
For those that will be interested, I'm going to remove the engine and replace my transmission with an 03-05 Tranny. I'll try and do a step by step guide (with photo's) and maybe outline the issues we have doing the job. I know of one other member with the same issue so hopefully this helps.
If you have done this job before and can maybe highlight your difficulties (if any), please let me know.

Not too sure with swapping out the boxes in the R6 between years but if it's a known swap I see no reason it won't work again.
If it's been skipping, aside from getting the new dogs undercut I'd be paying special attention to the shift forks as these can get bent with the continual skipping an the shift drum can wear pretty easily as well.
Also the external gear shift linkage from the gear shift to the input shaft shouldn't have any slop in it either.
Aside from the shithouse hardening I the dogs, all of these factors add up in wearing the faces of the dogs causing them to skip.
If it is for a track bike, I'd possible consider undercutting the back edge of the dogs too as they'll see some abuse slamming it down coming into corners too, especially turn 7.
Gav at GD Engineering did a stellar job cutting my dogs but I know he's working away at the moment so not sure how available he is.
Don't bother buying any of your gaskets and seals locally either, you'll get absolutely raped on the price.
Instead get the part numbers and punch them into the search of boats.net, the pricing is much cheaper even with delivery.
If you need to pull the flywheel/stator to split the cases, do yourself a favour and get a new stretch bolt for it, they are only a few bucks.

I'll definitely grab the gaskets/seals elsewhere and the stretch bolt anyway (you never know).
I'll get in contact with Gav to see what is required and when he will be able to do the dogs.
The 03-05 Gearbox was rectified after the amount of issue's the 98-02 Gearbox had and complaints Yamaha received. The Gearbox internals I am looking at purchasing is a complete set, so any worn parts will be replaced with this lot.

If you are comfortable pulling it apart and putting it together then all you'll need to get gav to do is undercut the dogs.
